If you have a small case then the reference cooler is better because it exhausts heat out the back so it doesn't overheat all of the other compenents in your pc which could take some life out of them and small cases normally don't have a lot of fans which limits airflow, but you should be fine with aftermarket coolers in mid tower or full tower cases because they have more airflow and they are bigger so it spreads out the heat so it doesn't overheat any other components. for a case like that a reference cooler might have been better for your other components but as long as you have good airflow you'll be alright

You have a pentium and a 960 in a $2000+ build I'm sorry but that's stupid you could easily get an i7 4790k and a gtx 980 for that money please do some research before buying next time you build your pc it makes me cringe so much
